I am not sure there is any point in my telling you the answer, but I will try.
Maybe someone cares to indicate that we are NOT at war with ALL of the Muslim religion, but ONLY the group you refer to as their worst elements.
Should I not put up any Christmas Decorations if I am against the beliefs and actions of Christianity's worst elements?
Maybe some feel that this country should be a place where people of multiple religions can get along and work together in peace.

In regards to Islam, I am one who does not wholesale bash it. However, while not all Muslims are terrorists, to date all terrorists have been Muslim.
Overall, the Muslim Community has been reluctant to stand up against those supposedly highjacking their religion. While some have, and mostly those in Iraq and Afghanistan, only afew have here in America.
Chrsitmas has been under attack in the Public eye for some time now. How often today do we hear "Happy Holiday" instead of Merry Christmas? It is no longer Christmas Vacation, it has become Winter Break.
Acknowledgement of Jesus (who Christmas is supposed to be about, remember?) is all but forbidden in Schools and many buildings. Prayers, of course, are verbotten in schools.
Seattle Airport officials are currently considering a ban in Christmas decorations and other communities across the land have banned public displays of the nativity on public property.
While Christianity offends so many leftists and others today, these same people embrace installing foot baths in public schools to accommodate Muslim Students religious belief of foot washing throughout the day.
Some have juggle school lunches and made a room availabe to accomodate Muslims students religious prayer periods.
And, people wonder why some are upset over this?
If the idea of the "establishment clause" miraculously discovered in our constitution in 1947 was to create a "religion neutral" environment in the public, shouldn't it also apply to other religions, especially one that has spawned the current wave of slaughter in the world?

And who is standing up to the ideology that an American, mostly Christian army can represent Americans while they invade a sovereign country. I am of the understanding this idea about Muslims having holidays in the US indicates our respect for the faith, even though its not my own. I support our country recognizing all religions, including and especially for myself, Christmas. The honor we show to other religions will probably be seen in the world as us being more mature than we have been for the last seven years. I dont believe we are truly at war with a religion, I can seen that we have stirred up a hornets nest, those hornets were mostly Muslim, I dont blame the religion. I would hope people would blame the person that stuck the stick in the hornets nest, Clinton comes to mind for building military bases in Saudi Arabia. Having personally witnessed some very beautiful Muslim ceremonies, I respect the faith a great deal. And would hope people dont continue the hostility that would keep the war in the middle east going further. It costs us greatly to have this conflict, in our young people fighting and in our extraordinary defense spending.

So this is not
separation of church and state versus separation of mosque and state.
It is the recognition that people of multiple religions live in the City.
It is much easier to convince a group of people that some have mis- interpreted a piece of their religious writings than to convince them that their whole religion is false.
Having a strong base of Muslims, who do not believe in killing all non Muslims could be of significant value.

While I would like to see others included in being defeated, in time, currently it is radical elements of Islam that have been attacking American interests and killing for nearly 30 years.
What I would like to see more of is the Muslim Community taking a definte stand against those from within their ranks that are doing this.

Surprising that the Empire State Building is ever decorated for Christmas or Hanukkah as ever since 1986 it has been a National Historic Landmark recognized as such by the Department of the Interior (Federal Government).
Still, not all Japanese supported Hirohito and Tojo any more than all Germans supported Hitler. I cannot imagine the Empire State Building (or any other) ever being decorated with a Rising Sun Battle Flag or Swastika's, to show our "understanding."

Both of the symbols you mention are National and Political in nature, related to the Nations and Politics were were at war with.

I don't think the attack on Christianity has been debunked. In fact it is seen everyday. Right now the VA has ordered those doing the flag folding services to stop doing folds 11 and 12 which refer to the Judeo Christian religions. Why has the VA stopped them? Because someone complained about the religious nature of the folds.
The ACLU swore they wouldn't go after the cemeteries and memorials. But, as usual, they lied.

We were discussing this particular act, of lighting a specific building for a specific holiday.
As for the larger issue, I am not sure; but have seen some incidents which do support the argument.
I think the issue is exaggerated, but I agree it exists.
But not the lighting of this particular building, which does seem to be recognizing the beliefs of multiple groups of citizens equally.
